The protein landscapes that underlie multicellular self-organization remain challenging to characterize across intact embryos at high spatial resolution. Here, the authors present 3D-4i, a high-throughput multiplexed imaging and analysis method that maps up to ten protein states across whole zebrafish embryos, revealing how cell cycle and transcriptional activity are coordinated during early development.
